You are right, czsk layout was a combination of 2 groups, and all such
layouts have been removed from xkeyboard-config. The reason is that
such layouts cannot be combined with other layouts, say for instance
$ setxkbmap -model pc104 -layout czsk,ru
You now have to explicitly select the two
Er, have you tried using /usr/share/X11/xkb instead of /etc/X11/xkb?
~$ setxkbmap -model pc104 -layout pc/czsk -print | xkbcomp -w0
-I/usr/share/X11/xkb - :0
Error: Can't find file pc/czsk for symbols include

Yes, pc/ has gone with xkeyboard-config. Have you tried using czsk
instead? Also, what's the output of setxkbmap ... -print?
Its the same (I have tryed it):
~$ setxkbmap -model pc104 -layout czsk -print | xkbcomp -w0

After lastest upgrade (package akb-data and xlibs-data) I can't load my
keyboard based on layout czsk. (if I substitute pc/czsk or only czsk, result is
the same)

After upgrade xlibs from version 6.8.2 to version 6.9.0, layout
czsk (that I use) stops function.
