I'm also using subkeys saved in a smartcard and everything works fine for me.

Works fine for me, but I do not have a Yubikey (for GPG, yet).
Any chance you could retry with a "normal" GPG key?

with mutt 1.7.0 I disabled all my gpg setup in mutt and followed
the advise to have only
set pgp_use_gpg_agent=yes
in my mutt configuration.

Unfortunately, now I cannot decrypt any messages anymore. I see the 
following messages:
Could not decrypt PGP message
followed by
Could not copy message

My setup is a lot of maildirs synced via offlineimap.

The gpg key is moved out onto a smartcard/usb (yubikey).
Normal gpg operations don't have any problem accessing the card/keys.
