Since you can't reproduce it, it's probably the same problem as with xaos -root (bug #293279), which is very elusive and can't be reproduced by anyone, yet happens to me every time. I suppose it's something weird on my system, though I have absolutely no idea what it is. In xaos, it can be worked around by removing the -root option, and in xaos it only appeared after the upgrade. It seems to be there running GNOME, but not when starting the program from xinit.
