Hi Matt, I'm the new mantis maintainer and I want to send you clarifications:
The config.php file is not in the conffiles because it is entirely generated when you install the package. So it can't be into this file. When you upgrade the package (for the same version) the config.php file is exactly the same as the previous one (except for the time, inode, ...). The only thing I can do is to back up this file before overwriting it, only if you consider it useful.
