In atop 2.2.3, you can just systemctl disable atop to get rid of the
atop-generated log files. If this does not solve your issue, please
comment.

Otherwise, I'm going to close this report by the end of september 2016.

would a manually called update-rc.d atop disable help here?

A majority of the space in /var/log usually seems to be from
atop-generated log files, which I never care about.

It would be nice if there was a customization option or package split
that made this log-file generation optional, allowing people that only
use atop as a real-time system monitor to avoid the bloat.

   $ sudo du -s /var/log
   50256/var/log
   $ sudo rm -rf /var/log/atop*
   $ sudo du -s /var/log
   19672/var/log
