I've just tried to run the daemon with the configuration provided from
dnsomatic:

When I try to stop the daemon it is still running:
$ sudo /etc/init.d/ddclient start
$ ps aux | grep -i ddcli

Okay, that would be because the config file does not specify the pid=...
option to set the file where the pid is recorded.
Just add pid=/var/run/ddclient.pid to the config file and it should work.
$ sudo /etc/init.d/ddclient start
$ sudo /etc/init.d/ddclient status
