Would it be possible to add an "enable" flag to
/etc/default/nagios3 to control if the daemon is
started at boot time?

Reason: I've got a cold standby machine for Nagios.
It is not supposed to run Nagios3 (unless there is
a problem), but its configuration has to be checked
from time to time.

Other monitoring packages provide an enable flag in
their /etc/default config file as well, e.g. snmpd,
smartmontools, etc.
