 No changes, same distortion on 44100 Hz content.
 
 So I decided to convert an mp3 file to wav and test if aplay does the same
 distortion. It doesn't.
 
 But even gnome-player, that plays the mp3 file with distorsion noises, plays
 cleanly the converted wav file.
 
 So, it's a problem with some recently updated codec.

Bug closed herewith.

It seems the problem has been the update of alsa-utils from 1.0.24.2-1 to 
1.0.24.2-3
   * What exactly did you do (or not do) that was effective (or
 ineffective)?
I can play 48000 Hz flac music without distortions, but 44100 Hz content 
generates distortion on the higher frequencies of sound. It didn't happed 
before the packge upgrade.
Confirmed the same on this system (amd64) and on a Atom processor laptop (x86).

   * What outcome did you expect instead?
