After some updates in my Debian testing it looks like version 4:16.08.3-1 is now properly setting the icon in the system tray.
Still there might be some issues with the icons, since there are some entries in the application menu which don't show an icon. For instance the "Delete Wallet" entry under the "File" menu has no icon, whereas in Jessie there is a trash icon for that.
