IANAL. In my opinion, replacing punctuation with equivalent markup to
render correctly while still keeping the original wording is within the
spirit of GPL.

I think the best thing to do would be to contact the FSF and ask for
clarification. I'm sure they'd be happy to answer this.

gpl.xml isn't official.  It isn't one of the files from the FSF.
There is a gpl-2.0.dbk[1] version available which in fact does use 
and  while every other file format uses ` and '.  So at least
there is precedence for using  tags instead.  After all if you
decided to use the docbook file as your source text, you would get the
quotes desired.

Some very narrow interpretation of "not to be changed" disallow making 
the text into a PDF at all, as it is not bit-by-bit identical.

GNU GPL-1, GPL-2, and GPL-3 however all permit "verbatim copies" which I 
can only interpret as permitting changes to punctuation and whitespace.

I was about to commit these changes, however it came to my mind if such
changes to the GPL are allowed?

At least the English variant of the GPL is 'official' and is not to be
changed, so what about changing the quoting signs into   
entities?

character (`)
are used for left single/double quotes. But they are not correctly
rendered in pdf.

Opening double quotes are rendered as right double quotes. And grave accents are
rendered just as grave accents, not a left single quotes.
