This seems like a rather odd issue. I'd like to find the best solution possible. Could you please provide 'aptitude search nginx' output. Also, could you please try swapping the order those directives appear. It seems that both SCRIPT_FILENAME parameters are being passed and the first one use. That wouldn't be intuitive... Please try flipping those and report back the change (if any).
