Furthermore, I don't see this issue on my notebook (which has the same version of mate-menus). Do you have debian-mate-default-settings installed on your machine? It tweaks the X11 session for MATE, so it pulls in desktop-directories from /usr/share/mate. Please provide more info on your system. Ideally, install a new Debian 9 + stretch-backports in a virtual machine and try to reproduce your issue.
