I can also confirm this bug in testing (Stretch). xpdf version 3.04-4 Apparently the bug is similar to the bug 640162 ( https://bugs.debian.org/cgi-bin/bugreport.cgi?bug=640162)

I've dug it a bit, and it indeed comes from the fact the additional space needed between line numbers to align well (when a popup message is present) is done in javascript in debsources.js.
