Thanks for the report and the additional information!

I've dug it a bit, and it indeed comes from the fact the additional
space needed between line numbers to align well (when a popup message
is present) is done in javascript in debsources.js.

A solution could be adding these empty lines server-side. It was the
case before e246fcf, but it was needed to fix #762941…

I didn't expect that the msg paramer would insert line numbers,
I would expect these line numbers instead:

udd-mirror syncs hourly with udd.debian.org, which exports a dump of
itself every 4 hours, iirc.

So yes, the data is the same¹



¹ except that udd.debian.org also has some private tables normally not
  accessile (you need to connect wiht a special user to see them, etc)
  which are of course not exported (they contain some relatively private
  stuff).
