Rebuilding from source in a clean amd64 chroot doesn't pull libhdf5-dev from the build dependencies, hence building without HDF5 support. Please fix this by either asking for a bin NMU on arch amd64 to drop the dependency or adding explicitely libhdf5-dev to the build-dependencies to enable HDF5 support.
