STAR outperforms other aligners by a factor of 50 in mapping speed, aligning to the human genome 550 million 2 × 76 bp paired-end reads per hour on a modest 12-core server, while at the same time improving alignment sensitivity and precision. In addition to unbiased de novo detection of canonical junctions, STAR can discover non-canonical splices and chimeric (fusion) transcripts, and is also capable of mapping full-length RNA sequences. Using Roche 454 sequencing of reverse transcription polymerase chain reaction amplicons, the authors experimentally validated 1960 novel intergenic splice junctions with an 80-90% success rate, corroborating the high precision of the STAR mapping strategy. Debian is several upstream versions behind, which is caused among other things because upstream develops on on AMD64 and it looks like no testing on other archs (like e.g. ix86) is done. Experimental has 1.0.3 which has a test-failure on ix86 (it is supposed to be fixed by disabling optimization.) 2.0.1 has recently been released and I am not convinced the dynamic libraries are set up correctly there. After more than a year though (and bumping my packaging to follow three upstream version-bumps, adding init-scripts for autostarting fanout processes as daemons, and more than 10 of my patches making their way into upstream itself) it then got auto-deleted off the mentors server. I still maintain the packaging for my own purposes now (less frequently though), but I'll wait until a DD shows at least some interest in helping to proceed before I re-upload it. I suspect most were scared off by the present licensing, but I had been in discussion with the upstream dev, and he was receptive to the idea of pitching to the appropriate decision-makers about relicensing if it would get the package into Debian. They already did that for another package of theirs when they put it on Sourceforge - host-sflow. They triple-licensed it under a choice of their own non-free Sflow License, the Adaptive Public License 1.0 and the Sun Industry Standards Source License 1.1.
