I was testing the latest McAfee NetShield command line scanner the last
3 weeks and it was working fine.
Stopped using it because of licensing problems. (McAfee wants too much
money.)

the latest DAT files will continue to work.
I suspect, that are upgrading your desktop scanners to 6.0? Hopefully,
you can do that without effecting the command line scanner that is running on
your mail server?
