I confirm what mlissner said, and I'm able to reproduce the problem. The
copy/paste action fails when the menu is not shown.
This is highly reproducible with these steps:
- Log into Unity
- Immediately launch gnome-terminal (launcher panel, shortcut on the desktop,
keyboard shortcut)

I use an alternative layout switcher like xneur that has its own
indicator so I definitely don't want the standard one messing around

design flaw found in all default Ubuntu installations, and should be

FYI for the general public looking for a workaround. I was able to
workaround this by manually mapping command shortcuts to keys using
compiz. If you don't use compiz, I'm sure you can do this using some
other Gnome functionality. You may need to play with the path
