the log has 2016-08-14 12:18:20 remove gvfs-backends:amd64 1.28.2-1ubuntu1~16.04.1 seems it has been uninstalled at the same time as deja-dup-backend-gvfs but the log doesn't give info on what actions leaded those to be removed but it seems post installation since your log has older entries

The issue is that you used the GNOME3 Staging PPA for Xenial. As soon as yakkety opened up, you upgraded to yakkety keeping the GNOME 3.20 packages but without the GNOME3 PPAs. The PPA has a note that you should run ppa-purge prior to upgrading to a new Ubuntu version:
