Reopening, I just had this happen again, and I took a screenshot of it.
You can see that the t contact is hidden (offline) in gmail chat but online
in empathy.
I use empathy only for Gtalk so it's not another protocol or something silly
like that.

In Power Manager I set that the screen suspends after 1 minute.
So I locked the screen and after one minute, the screen does turn off, but then

I can also reproduce this Nautilus behaviour but I think it has nothing to do
with notifications or indicator applet.
My example - open firefox make it full screen, then go to places-home and for
me it opens in background.
