Ok, I retested with different options and I can constantly reproduce it
by including a drop shadow. With other options it only occurs randomly.

Thanks for your bug report.
(Un)fortunately, I can't confirm on i386 Feisty Beta+updates -
screenshot seems to take a picture of the current window (the one last
selected before screenshot itself) just fine for me.
Can someone with PPC confirm?
