I'm having the same problem.
Even using newer Empathy:
ii empathy 3.7.92-0ubuntu1~raring1
This is only a problem when using Gnome, works perfect in Unity.

Same here, some contacts can appear online when they log on (you can see
them log in in firefox + empathy), but shortly after the contact list is
empty again
It appears to widely affect 13.04 users see below forums :
