The file in /usr/lib and /usr/local/lib are both identical. I kept the old one in a separate folder and it has the same sha1sum. But the file in /usr/lib seems to be spurious as well, since it is not associated with any package and variants with newer timestamp of libsqlite3.so.0 persists in

Thanks, the missing symbol is explained by the ldd output libsqlite3.so.0 => /usr/local/lib/libsqlite3.so.0 (0x7f1d4eca) There is a /usr/local installation which is taking over the Ubuntu one and probably incompatible. Those are usually the result of a manual build/make install.
