I'm having the same issue on Ubuntu 24.04.
But the workaround from this issue
https://gitlab.gnome.org/GNOME/mutter/-/issues/3404 works for me.
I run command:
$ pkill -HUP mutter-x11-fram
and the issue is gone

Ok I think this is only happening when scale on the display is set, for
me it was 150%. The scale also affected some other windows which lost
borders and resize didn't work for them. After changing back to 100% the
issues seems to be gone but I really want to be able to scale my screen

I'm having this same issue on Ubuntu 24, All IntelliJ IDEs are affected
including Android Studio (which is based on IntelliJ i think?) Didn't
notice with anything else. The only fix for me seems to be to minimize
all the other windows on the screen, if there is only desktop under
current window
This is a high impact bug. Any idea when the upstream will be available
to install for us peasants?

I'm experiencing the same issue.
Ubuntu 24.04, mutter 46.0-1ubuntu9, gnome-shell 46.0.
Affected programs - Alacritty, Terminator, Konsole (from snap).
Not affected - VS Code, gnome-calculator, vivaldi.
The workaround "restore-interact-maximize" doesn't work for me,
unfortunately.

I think this might be similar to what I've experienced lately. It seems
like it is definitely triggered after a window resize, both manual and
automatic. After the resize, button clicks seems to fall through the
window to whatever is behind it. Reproduction is reliable so I can even
record a video

One thing I've found is this is a high frequency occurrence with
IntelliJ. I have not seen this issue with the snap versions of Sublime
Text or Firefox. I did experience the issue in the snap version of GIMP
the one time I had it open.
Another interesting effect is that I am unable to resize the
Interestingly, this also happened once where the right quarter was
clicking through as well. I noticed this when trying to interact with
the title bar buttons (minimize, restore, close) and I ended up clicking
the title bar buttons of the window behind.

Current workaround appears to be:
1. "Un"-maximize the window (aka "restore" the window)
2. Interact with the window at least once.
3. Maximize the window again.
This appears to somehow work around this focus "click through" issue.

Sorry, I should have added that I had seen those extensions as well once

I thought I had removed all unsupported extensions.
Here is my extension setup:
# gsettings get org.gnome.shell enabled-extensions
['d...@rastersoft.com', 'ubuntu-d...@ubuntu.com']
# ls -l ~/.local/share/gnome-shell/extensions
total 0
#
The issue still occurred.

This is probably a bug in mutter but before we can report it upstream it
would be best to try and reproduce the bug without having the
unsupported extension 'wint...@nowsci.com' installed. So please remove
that extension and check the bug still occurs.
