EDIT: If I add them manually it works!! I can't believe it! My other
hotkeys work as well.

Hmm, the layouts I added (I am using German and Bulgarian) do not appear
in xorg.conf at all! Where could they reside?
If I add them manually, then all the hotkeys stop working (I have
hotkeys for starting various applications).

I have the same problem here.
This happens everytime if I use the autologin feature and does not
happen if I log in manually.
With the autologin the US (default) layout is assumed.
The applet to change the keyboard change the name on the panel, but does
not change the layout itself that remains
I have exactly the same problem with a bulgarian layout. After reboot I
must go to "Keyboard Preferences" and turn the hotkey on and than again
off and than it works fine.

I've also had a weird problem with the keyboard (not exactly the same).
I had "us" and "es" layouts activated ("es" by default). In hardy,
everytime I rebooted my machine, the characters were weird: I thought it
was something like greek, maybe it was just the "third level modifier".
