It sounds like you have two separate issues. One, that the hotkey sequence no longer works. Two, the behavior of the Screen Resolution applet with mirroring has changed. The first issue I think is fairly widely known and plans are afoot to solve it (see http://wiki.ubuntu.com/Hotkeys), so let's focus your bug report to the second issue. It sounds like it is logic in the Screen Resolution tool that is selecting improper values for the two screens. I'll reassign to g-c-c for further analysis.
