I think the cause of this is that evolution was only fetching basic
headers from the imap server. For the message I was looking at, it had
the whole message, including the mailing list headers, so it could be
filtered, but all other messages only had the basic headers cached
locally.

Please answer the rest of the questions there. We need to know which
filter are you using to try to recreate the issue locally, but you can
always send this upstream directly to bugzilla.gnome.org if that sounds

That works fine for me here, selecting messages and doing ctrl+y apply
all the filters and not to a single message, may you tell us which
filter are you using? and which release of Ubuntu are you running?
