I just found this though a search: https://bugs.launchpad.net/ubuntu/+bug/111659
It seems to sum up my problem.
I followed teaguecole's advice in the comments and changed the effects
settings, it seems to have fixed the problem for now.

It happened to me too just afeter to make a system upgrade.
I neted that the compiz package was removed from the system.
I reinstalled the compiz package and everyting is ok again.

I'm using Compiz.
Changing the Compiz effects settings turns out to only solve the problem
for one session for me.
Also, here's something weird: according to the Software Center, I do not
have Compiz installed. And yet... it's still listed under System
Preferences. :?
I'm going to try
'k. I've installed Compiz via the Software Center, and voila, problem
fixed. After checking out some screenshots of Metacity, I've decided to
stick with Compiz. I just didn't want the bug to happen again... there
was a 6 hour period there where I thought I was going to have to change
the effects
