I can confirm: this issue still applies in Ubuntu Natty (64-bit here).
In my case, the song is removed from my library only until I restart Rhythmbox.

I have the same issue, when closing visualisation window system changes
to next song.

This same thing happens to me as well but in the library.
After reinsering the track manually into the library the message Output window
was closed appears under Properties with a red (no-entry) sign next to it.
It seems that closing the output window causes a fatal error?
Running rhythmbox
And by 'running compiz' i just mean i installed the compizconfig
settings manager and enabled desktop cube.
