It also happens in Hardy 8.04. I've tried gconf-editor (from package
gconf-editor) but it doesn't have any options for change that behavior
of the ekiga setup wizard.

This also happens in Gutsy 7.10.
I didn't solved it with completely but I can use my previous settings.
Please leave the X session or leave all Gnome applications and go to console
as user.
gconftool-2 --shutdown
Restore backup all file that here in .gconf/apps/ekiga .
startx
and start ekiga

This just happened to me after upgrading a system to Feisty. My
settings appear to be intact, but the setup wizard runs during login
(ekiga is in my session).
