Epiphany 3.2 has improved the preferences label to "Automatically open
downloaded files."
I believe Epiphany intentionally doesn't show a pop-up giving a choice
of where to download each file since it interrupts the workflow for the
majority of users. Anyway, I'm linking to the GNOME bug.
