killall -HUP gconfd-2
killall nautilus

... after that nautilus will start up using the custom settings.

This bug has been around for a while. I submitted it for Debian
(http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=647408) in november
2011 and more recently for Fedora
(https://bugzilla.redhat.com/show_bug.cgi?id=808757).

Note that gconf2-d does not crash. It keeps running - but apparently
does not do a lot more than that. I have never been able to trigger this
behaviour. It just happens from time to time - say every two hours or
so.
