I am facing the same problem.
Can confirm that only input 1 works regardless of language. And that keyboard
shortcuts with Super work regardless.
Here is my extra 2 cents:
When I go into 'Show keyboard layout' to see which keypresses are registered,
the left super key is not registered but
I also tried different configs in gnome-tweaks for the Alt/Win key
behavior (under Additional Layout Options) but it did not seem to make
any difference.

Super key works in normal keyboard shortcuts but not by itself whenever
the input method is not the first one in the priority list. When testing
keys with the keyboard layout on screen all keys are registered but the
super key that is configured to display the activities
