There are some backups of my home folder on there created with
backintime, none were created as root, and it is strictly the home
folder in the backups (with hidden files incl).

Same here.
Seems to just happen, cannot duplicate.
The position of the window or state when closed does not to seem to matter as
it happens randomly.

Empathy lost all my accounts after a reboot (normal restart from the
menu, empathy and all apps were already closed).
The only option when going to readd is jabber.

So since empathy would only allow me to add jabber or import form pidgin
I went into pidgin, added my accounts, and then imported them using
empathy. They all did transfer over without issue and no problems as of
yet. Obviously not a very good solution to the problem, more so
additional info I
Just to clear things up, you can open any of the programs in the applet
from the applications menu (forgetting does not mean the functionality
is not there), even rhythmbox regardless of if it minimizes to the tray
(if you call on it from the apps menu it will come to focus).
But the real reason
My bug #571267 was marked as a dupe of this. I just wanted to add that
as stated on that page this only affected my 6 machines when compiz was
enabled. Once none for desktop effects was chosen the issue ceased on
each machine. I see others have noticed this as well.
BTW, issue is not recreated

When starting Rhythmbox, if you do not select a song to play and click X, it
closes/exits instead of going to tray/sound applet.
Rhythmbox only hides in there if you are playing music.

Empathy is very CPU intensive on startup
I am positive that this started to occur once I upped to 10.10 Beta 1
There is now a significant change in startup time due to the CPU being maxed out

Leo, sorry for the delay. I recall it happened when I deleted the
keyrings folder in .gnome2 to reset my keyrings code. When I rebooted my
accounts were all gone. Set the new keyring and rebooted, they were
still gone.

I've noticed also that if i pause the song and then hit X it behaves the
same way

The close animation goes to the upper left instead of towards the tray
icon. It drives me crazy.
Ex of behavior expected: Minimize animation shows it moving to where it

Same as original report on Lucid Beta1. It started when I tried
scrolling to another desktop via hovering over the workspace switcher
and scrolling with the mouse. When it didn't work, I right clicked the
panel item and hit preferences to see if the feature was disabled, and
thats when everything
