I'm seeing the same thing on a June 2009 MacBook Pro (though in my case the comparison base was mplayer, not kaffeine). If I play a video in mplayer after boot, it comes up in normal colours. If I then play it in totem, it comes up in weird colours, and after that mplayer does the same thing.

I had this bug today after installing the Nvidia 100.14.11 driver. I rebooted and the resolution of gdm and my desktop was set to 1024x768, while it should be 1280x1024. I then noticed that some new effects were in place and I then looked at the desktop effects tab of the appearance window.
