I am having a similar issue on Ubuntu 14.10 x86_64 on 3.16.0-29-generic, but my mouse commands work fine and any keyboard input does not register at all. [Bug 1385292] Re: can't rename files in nautilus
I am having the same issue on Ubuntu 14.10 x86_64 on 3.16.0-29-generic, when the issue occurs no keyboard inputs register at all. Mouse inputs work fine to say rename, copy, paste, the navigation keys will work unless I am renaming file/folder then no keyboard inputs including navigation key work at all.
