As an update to this, I noticed that this bug does not occur when running compiz instead of metacity. I've downloaded and compiled the latest compiz sources from the freedesktop.org git repository and if I play a movie in fullscreen mode, the controls do disappear properly after a few seconds.

No I don't use beagle - just the default nautilus search. I am running Edgy up-to-date. You need to try it on a large filesystem with a lot of files so that the search takes time and you will see that it is still running. I'm running the search on an old windows drive which has 66000+ files.
