Nautilus overwrites existing files when merging folders

Using Ubuntu Desktop 14.04.2 LTS, GNOME nautilus 3.10.1
I was using 2 instances of nautilus (Files as it it named...).
In one instance I copied a folder and in the other I pasted it.
The destination folder had a sub-folder that did not exist in the source folder.
The source folder had a subfolder
