The issue was probably due to the rename of the .desktop, that's gone
now and configs are migrated which should deprecate the issue

I just right clicked the Nautilus icon in the launcher and removed it.
Then re-launch nautilus from the dash, and move the icon up the list.
Now I only get one icon.

I have fixed this problem by removing ~/.config/nautilus directory and
doing:
sudo apt-get install nautilus --purge --reinstall

I can confirm this on my system. I have installed ubuntu 16.04 by
updating 14.04.
