I'm using 18.04.1, together with gnome flashback (3.28.0-1ubuntu1.3). For me, night mode only works with one screen, which is the primary screen. In my case, this is an external screen. Yes the issue is annoying.. To have the second screen Night Light enabled, change the default screen to the other screen and back to first one - the second screen should have Night Light enabled.
