Gimp2.6 still shows tool windows on panel and also not on top of main window

The behavior depends on your window manager. At least metacity respects
the utility window hint, and on Windows the behavior has also been fixed
with the latest gtk+ releases. So if you are having problems, then you
should open a bug report against your window manager.
