I finally managed to get a video of the behavior. The video shows the
contact window, but it also happens with the message window. Let me know

This behavior happens nearly every time for me. If someone sends an IM,
the notification area flashes and I click on it, then select the
conversation. At that point the new conversation window opens, but it
opens underneath all other open windows. The application bar icon
appears and is
