that's the problem of bad XDG_DATA_DIRS. I wonder if I made misstake to
always install meta packages for kubuntu, edubuntu, xubuntu, etc too,

of edubuntu

Almost there. I think the colour of the overlays needs to be
significantly different to that of the grey background or else it's
visually confusing. Perhaps black, like it is at present in Gnome 3.
Also optionally, the overlay(s) should have arrows, or something, to
indicate they are drag-able.
I have been having the same problem and no apport report is produced
either.
This scroll issue happens in both the preview pane and when you open the
email. The latter seems to be more reliable, but if it is a very large
email, it will still crash Evolution.
