Just installed on my machine. Followed the instructions here:

in the GUI.
Then I did create sudo vim /etc/apt/preferences.d/proposed-updates to
limit proposed updates.
Then I ran:
sudo apt upgrade
sudo apt install
No, it should be fine, a new version of the indicator migrated out of
disco-proposed before the new gnome-shell version was ready, we deleted
it now. You can either reinstall

I switched from gnome-shell to elementary-desktop while waiting for a
solution, and the problem disappeared.
So it is really a gnome-shell (or extension or whatever) problem.
To mention: I have the EXACT same beheaviour as the OP, meaning the
mouse clicks are not working INSIDE the open windows.

I am also disappointed with the patch not being merged in bionic. It's

I'm pretty sure, that there is *really* no extension any more:
* uninstalled all shell extensions (browser interface, command line, even
gnome-shell-extensions)
* cleared $HOME/.cache
* deleted $HOME/.local/share/gnome-shell/extensions/
