Upgrading the following packages solved the problem :

Public bug reported:
After a clean installation of Ubuntu 16.10, all files and folders being
deleted from mounted ext4 partitions are not shown in the Trash folder.
The items being deleted from the /home directory are shown. The deleted
items are present in the .Trash-1000 folder of each ext4
Additional information : Meanwhile I installed Ubuntu 16.10 on three
different machines and on all of those three installations the above
described problem is exactly the same.

I am not sure if this is a GNOME upstream problem, because as I
mentioned in my bug report #1633824 : This does not happen in other
Linux distributions with GNOME 3.20 desktop environment when using the
Nautilus 3.20 file manager.

internal (built-in) disks and ext4 partitions - not only externals
drives.

Installed glib2.0 from proposed repository.
Now all deleted items are visible in Trash.
Upgrading these packages fixed the issue :
libglib2.0-0 version 2.50.2-2ubuntu1

libglib2.0-data version to 2.50.2-2ubuntu1
