I just ran into the same problem after adding a displaylink device (EVGA UV+). Previous configuration: 9.04 Ati card with 2 monitors running an extended desktop. The problem was not fixed in 9.04. I am running the latest update. I have an extended desktop with the extension on top of my primary (laptop) screen. I have a taskbar at the bottom of the pair which shows icons of windows. I noticed that this kept happening when I was moving my laptop back and forth between work and home. At home, i don't use extented desktop, but I do at work. I guess when I boot the machine at home it saves some settings, and when I return to work and connect my extended monitor, the applications are visible in the taskbar only when the application window is placed in the 'primary' monitor. To fix the problem, I log out and then back in again, while the extra monitor is connected. A bit anoying.
