The requested behaviour - webapps as separate apps is now the default.
Feel free to re-open if anyone things there is cause.

The behaviour should indeed be that chromeless app do run independantly
of the usual flow of chromium (no restore).
Can you specify a way to repro it? I tried w/o success, by opening a
couple of chromeless webapps, closing them, and opening a regular
chromium window. Nothing is being restored by
Open a couple webapps as well as a standard browser window, then killall
chromium-browser
