JP, this bug was reported a while ago and there hasn't been any activity
in it recently. We were wondering if this is still an issue? If so,
could you please test for this with the latest development release of
Ubuntu? ISO images are available from http://cdimage.ubuntu.com/daily-
live/current/ .
It's not just unity. Gnome-shell does the same thing for me. I have to
click multiple times on links, buttons and windows.

Update: I've been able to reproduce this without Firefox running, so
it's not specific to that application.
The most noteworthy thing I've noticed about the problem is that there
are two instances of the X server running in gnome-system-monitor. I
can provide more detailed info on this if
