This one affects me as well. Muting mutes the master, and headphone and
PCM. Unmuting only unmutes Master.

I see this on Ubuntu 12.10.
Start with sound working, then do:
$ amixer -Dhw:0 set 'Master' mute

UBUNTU 10.04 LTS

This works: amixer set Master mute
This does NOT work: amixer set Master unmute
When I execute
amixer set Master mute
the GUI (Sound Preferences) shows OUTPUT VOLUME MUTE and there is no sound
