I strongly suspect this is a unity bug and not an empathy one, I've had
the same thing, and then the window has appeared after I for example
switch workspace.
Windows also tend to disapear like this when dragging between
workspaces.

This is happening to me as well. As described by Rodrigo, after a
reboot it may work ok for a while. If I click Quit from the chat menu
and launch it again sometimes it works for a while as well.
I've tried launching Empathy from a console to see if it logs anything
but nothing shows.

Exact steps? Seemed pretty exact above but simply log in to Gnome 3 Shell in
Ubuntu Natty, launch Empathy. Wait a while. Maybe an hour, maybe a day. Try
to chat with someone, no chat window opens. If they send you a chat it pops up
in the Gnome Shell widget thingy at the
somebody send it to upstream and answer the developer there..

I'm seeing this in Empathy too; if I try to open a new chat window from
the Empathy Contact List, nothing happens.
But if I start a new conversation from the Gnome Contacts list, then
open a new chat with that user in Empathy, it works.
What gives?

This seems to be an intermittent bug for men. Soon after login, the
message list appears to work ok -- click on a contact, it opens a chat
window, adds an entry to the notification tray.
Most of the times, the problem occurs after I open the first chat window
-- i.e. I start chatting with contact
