Bug still exists with Thunderbird v45.3.0 on 16.04 .. but recently i discovered some solution : when clicking the envelop icon in the Ubuntu notification bar (upper right, next to the clock) and then clicking the inbox(es) in its menu, the little number at the Thunderbird launch icon disappears !
